I'm with you except for this:

Think about when they bought Pixar. Pixar was competing with them in the animated movie field and winning handily. They were also using the animation methods that Disney didn't have, ones that clearly worked and were probably more cost effective than a lot of the traditional animation Disney had relied on. So Disney could spend a lot of time and money trying to get their own 3D animators and writers, etc., or they could just buy Pixar.

Yeah Disney was really getting clobbered in the three minute films about anthropomorphic lamps market huh?

Disney bought Pixar in 2006.

Before that Pixar released:

Toy Story
Toy Story 2
A Bug's Life
Monsters, Inc.
Finding Nemo -- Their highest grossing movie to date.
The Incredibles

I think Pixar was doing just fine before Disney bought them.

Yeah but those were all under contract from disney. You said they were competing. With their distributor?

Sure. Disney was still putting out animated movies. Usually at slightly different times, but they were both aiming for the same market.

And just because they were making money from Pixar doesn't mean they didn't want more. It was Pixar that was getting all the attention, all the nominations, all the money. For various reasons their deal went to shit and Disney just bought Pixar up, probably figuring it was easier and more profitable to just own them than to keep negotiating deals with an ever more successful company -- because the more successful they got, the more they would be able to make demands.

However, Disney lets Pixar do its own thing. They haven't interfered at all. I don't see why it would be any different with Marvel.

I always thought Disney and Pixar had some sort of partnership before 2006. Maybe the source of my hunches aren't that great (i.e. Toy Story rides at Disneyworld), but Most of those movies before then were collab efgforts or supervised in some way by Disney.
