Regardless of which one you might be able to relate to more, the father-daughter bond has a stronger impact. Reason being the bond a responsible parent normally would have with their child is very strong. That child is literally a part of him/her. He/she is the reason that child was brought onto the earth so it's only natural to cherish and protect your creation.
This is one of the reasons why I prefer the father-daughter bond a lot more than the brother-sister, even if I'd be able to relate to the brother-sister bond since I have a sister. The other reason is because Japan's driven the brother-sister family relation plot device into the ground over the many years of anime and games and I'm frankly all for seeing a different prospective. Nier does that.
I've read the articles in regards to his design and I'm happy they opted for the older more mature design. Even if he's "beefy" that's not the reason why the character's likable. He's likable because of the writing put into his character along with being a nice break from the trend Japan runs into the ground as I mentioned before. It's not as if he's an underdeveloped character. The people who rag on him simply can't seem to look past his exterior and blind themselves of his actual character, which is a cool father figure.
